Payroll Software vs CA or Payroll Outsourcing for Small Businesses (2026)

It's rarely either-or. How CA-managed payroll and payroll software compare on speed, accuracy and cost, why software plus CA review suits most SMEs, and how to make the switch smooth.

In most small and mid-size Indian businesses outside the metros, payroll is done by the CA. Every month, someone sends attendance to the CA's office, the CA's team prepares salary, calculates PF and ESI, files returns, and sends back a sheet. It works — until the business grows, corrections pile up, and the owner starts wondering whether payroll software would be faster, cheaper or more accurate.

The honest answer is that it's rarely either-or. This guide compares three models — CA or outsourced payroll, payroll software, and software plus CA review — on cost, accuracy, speed and control, with a worked example, so you can decide what fits your business.

The short answer

  • CA/outsourced payroll is simple for the owner but slow, depends on the attendance you send, and gets expensive as headcount grows.
  • Payroll software is fast and consistent, calculates from attendance automatically, and costs a predictable amount per employee.
  • The best model for most SMEs is software + CA review: software prepares payroll and statutory files; the CA reviews, handles TDS returns and advises.
  • Switch when payroll takes more than a week round-trip, corrections are frequent, or the CA's fee grows faster than your headcount.

How CA-managed payroll usually works

  1. On the 1st or 2nd, the business sends attendance and leave details (printout, Excel or WhatsApp).
  2. The CA's team updates a payroll workbook, calculates loss of pay, PF, ESI and TDS.
  3. Salary figures come back around the 5th–7th.
  4. The business pays salaries; the CA files PF and ESI and pays challans (or sends them for payment).
  5. Payslips may or may not be issued.

Strengths: professional oversight, no software to learn, the CA knows tax and compliance well.

Weaknesses: everything depends on the attendance data you send; changes after the cut-off go to next month; you can't see the calculation; turnaround takes days; costs rise with headcount.

How payroll software works

  1. Attendance comes from biometric machines or mobile check-in; leave and corrections are approved in the app.
  2. On the 1st, payroll runs using that data — loss of pay, proration, PF, ESI and TDS calculated automatically.
  3. Payslips are emailed to employees.
  4. PF ECR and ESIC return files are generated for upload.

Strengths: fast, consistent, calculates from the actual attendance, payslips and records built in, employees see their own data.

Weaknesses: someone must set it up and run it; complex tax questions still need an expert; you (or your CA) still upload statutory files and pay on the portals.

What it costs

CA or outsourced payroll is often charged per employee per month, or as a monthly retainer that increases with headcount. In smaller cities, fees vary widely, commonly from a few thousand rupees a month for small teams to much more for larger ones, plus separate charges for returns and compliance.

Payroll software is charged per employee. For example, PeopleVio:

Active employeesMonthly billingYearly billing (per month)
20₹1,180₹980
50₹2,450₹2,050
100₹4,900₹4,100

Prices exclude GST; attendance, leave, payroll, PF, ESI and TDS included.

Software + CA review: the software fee plus a reduced CA fee, because the CA reviews prepared payroll instead of building it.

A worked example: a 60-person distributor in Nagpur

Today: the CA charges a monthly fee for payroll, PF, ESI and TDS. Attendance goes over as an Excel export on the 2nd; salaries are finalised on the 6th. Two or three corrections a month are carried to the next payroll. No payslips are issued.

Option 1 — stay with the CA only: nothing changes; costs rise as headcount grows.

Option 2 — software only: the office manager runs payroll on the 1st. Fast, but nobody reviews TDS or handles notices.

Option 3 — software + CA review (chosen):

  • The biometric machine feeds attendance; leave and corrections are approved in the app.
  • Payroll runs on the 1st; the CA has a login and reviews within a day.
  • PF and ESI files are generated; the CA checks and uploads them, and challans are paid by the 10th.
  • The CA handles TDS returns, Form 16 and advice.
  • Payslips go to all 60 employees by email.

Result: salaries on the 2nd instead of the 7th, no carried-over corrections, payslips for everyone, and the CA focuses on advice rather than data entry.

When to switch to software

  • Payroll takes more than 3–4 days round-trip.
  • Corrections are carried to next month regularly.
  • You don't issue payslips.
  • You've paid PF or ESI late.
  • The CA's fee is growing faster than your headcount.
  • You have more than 20–25 employees or more than one location.

How to make the transition smooth for your CA

  1. Involve the CA early. Show them the software and the files it generates.
  2. Give the CA a login to review payroll and download statutory files.
  3. Run one month in parallel: the CA's workbook alongside the software. Compare every payslip.
  4. Agree the new division of work — software prepares, the CA reviews, files TDS returns and advises.
  5. Renegotiate the fee for review instead of preparation.

Most CAs welcome this. It removes the least valuable part of their work — typing attendance into a spreadsheet.

How PeopleVio supports the software + CA model

  • Attendance from biometric machines (ZKTeco, eSSL and similar) and geofenced mobile check-in.
  • Leave and regularisation approved in the app before payroll.
  • Payroll with loss of pay, proration, custom earnings and deductions.
  • PF and ESI through the EPFO and ESIC modules: ECR and arrear ECR, the ESIC monthly return .xls, challan tracking and reminders before the 15th.
  • TDS with declarations and Form 16.
  • Payslips emailed to employees.
  • Files for your CA: PF reports as CSV or PDF, the ESIC return as .xls, and every payslip as a PDF.

What stays with you or your CA: uploading ECR and ESIC files and paying challans on the portals, quarterly TDS returns, Professional Tax (PeopleVio doesn't calculate it), and tax advice.

Frequently asked questions

Is payroll software better than a CA? They do different jobs. Software is faster and more consistent at monthly calculations; a CA provides expertise, review and filings. Most SMEs benefit from both.

Can payroll software file PF and ESI returns? It generates the files. Upload and payment happen on the EPFO and ESIC portals, by you or your CA.

Will my CA fee go down if I use software? Often, because the CA reviews prepared payroll instead of building it. Discuss it with your CA.

Is payroll software hard to learn for a small office? Good SME software can be learned in a day, and setup usually takes a few days.

What if my CA prefers Excel? Ask each vendor what exports they offer. In PeopleVio, your CA can download PF reports as CSV, the ESIC return as .xls and every payslip as a PDF.

The bottom line

It's not payroll software versus your CA. Let software do the monthly calculations from real attendance data, and let your CA do what they're best at — review, compliance filings and advice. Payroll gets faster and more accurate, and you keep expert oversight.
